For personality, it's a tossup. Lunar's Ghaleon is probably tops, followed closely by Suikoden 2's Jowy and Leon. My favorite antagonist of all time is from KOTOR II, but it's not fair to really call them a "boss".

I can't believe no one's said Kefka, the TRUE pinnacle of FF bosses. he was a maniac, no one with any personal motive, he just wanted to take over the world - and he did! He destroyed it, and ruled over it. He reutnred to classic villainy, unlike Sephiroth who was looking for Mommy.
Then there's three other Bosses who make Sephiroth look like a goody two shoes - Dark Matter, Cloaked Nightmare and Marx (Kirby end bosses).
Dark Matter - Pure frickin evil, man. Dark Matter has the power to possess the souls of people. Throughout the series, he's possessed...

Mr. Shine
Mr. Bright

Kracko
Big Porcupine
Angler Fish
Ice Dragon
Plus, he's immortal. The only way to kill him is with the Star Rod.
Cloaked Nightmare.
This one is the embodiment of all evil in ones' sleep, so if Sephiroth took a nap, Nightmare would tear a hole in his soul! He tried to enter Dream Land and enter the dreams of the people, but King Dedede saved the day (despite Kirby thinking he was the villain) by taking out the Star Rod, preventing him from being freed. And when he is freed, he turns out to be a ball of evil energy, and then afterwards, a kind of Dracula-looking monster. Like Dark Matter, he can't be harmed by anything but the Star Rod, so people believe him to be Dark Matter. He hasn't appeared again, though. >.>
Marx, ah, nothing like Dark Matter or Nightmare, but he is definitely stronger. He's a small jester that bounces on a ball and asks Kirby to save Pop Star from the fight between the Sun and the Moon by wishing to the Meteor to get them to stop fighting. Once he arrives, Marx knocks him out of the way, and wishes for ultimate power. He grows giant wings, and becomes the craziest boss, next to Kefka. o.o In this form, he can create Black Holes, shoot thousands of energy arrows, can pass through matter, but despite him having ultimate power, he was still thwarted by Kirby's infinite skill, and his final attack launches Marx into the Meteor, presumably destroying them both.

Pokey
He may not be the evilest, or the strongest, or the smartest, or even the best strategist. But he did one thing most villains never do - He got away.
Sir Grodus
A calm, cool villain, who is eventually overcome by the creature he summoned, but his whole plot was well-executed and well-thought out.
Fawful
I guess Marx and Kefka AREN'T the most insane. Anyway, nuff said about him.
Giygas
Takes over the world in the future, comes close in the past, and goes mad practically because of the Devil Machine. To quote him, 'I... FEEL... HAPPY...". Easily, the best villain of them all.
Archangel Vulcanus
Barely makes my top 20, because his plot was not thought-out (Lamington pwn'd him), but he is trying to take over Celestia, Human World, Netherworld, and the rest of the universe, intent on removing the 'Demon Plague'. He is trying to kill Angel Trainee Flonne because he believes he turned traitor to the Angels and by siding with the Demons, she has turned evil. He doesn't realize that he himself was evil, as were many of the Angels who were fighting the Demons, to prevent them from getting to Seraph Lamington, but thanks to both Lamington (who turned Flonne into a flower to punish her for harming Angels and Humans) and Vyers (who turns out to be Laharl's father), he is turned into a rose to atone for his sins.
Lord of Terror Baal
The true final villain of Disgaea, the game where Vulcanus originates from. Despite the fact that people say King Krichevskoy (Laharl's father) had died choking on a Black Pretzel, he was near death in the fight against this horrifying Demon. He was so weak compared to Baal, that he almost died from using his energy to seal him away, and he left. The Lord of Terror Baal is the strongest being at the time, until Laharl came along and defeating him, stopping his plans to take over the Netherworld. Although he defeated Baal, Baal was not even close to dead. He had returned as Uber Prinny Baal, and was the strongest being in the universe, but even then, eventually Laharl defeated him. Despite being defeated twice, he was not out. He was a villain in both La Pucelle: Tactics and Phantom Brave. He appeared as a Mushroom creature in La Pucelle: Tactics, making it seem as if this game predates Disgaea, and in Phantom Brave, he was in his Uber Prinny Baal form, but while he was amazingly strong, he was no match compared to Pringer X, a mechanical Prinny that turns out to be the strongest enemy in the entire universe.
Lavos - A parasite that lays dormant for 65,001,999 years, and then destroys it, sucking the planet dry of its energy. Basically, the perfect eating machine. It is not known if Lavos is one horrifying monster that flies through space, eating planets, or in a group of the same monsters that fly around space eating planets.
SA-X - Samus' perfect nemesis - basically, at the time, she was Samus at her max compared with the Samus in Fusion at her minimum. SA-X had almost killed her, and tries to kill Samus as she runs around the space station. It turns out that SA-X is not one single enemy, but a group of species that are splitting off of eachother. Samus destroys one of them that's guarding the self destruct initiator. It starts off looking as Samus, but after taking enough beatings, transforms into a large, fleshy beast. After you destroy that form, it turns into a Core-X, and once that is destroyed, it turns into a mere X Virus, but escapes before Samus can get to it. Samus activates the self destruct sequence, and runs for the docking bay, only to see that her ship was gone, and to see an Omega Metroid approaching. She tries to fight the Omega Metroid, but one claw from it puts her at one health. The SA-X transforms back into its physical form, is killed, and enters Samus' body, making her more powerful, and she uses it to kill the Omega Metroid. The ship docks, and she escapes.

Ghaleons cool because he's well written, both in the gamearts original and in the Working designs translation. The General in Grandia's pretty similar. A manipulator who pulls the strings behind the scenes.
Though I do prefer bosses who don't require some kind of 'unique holy weapon that's buried in an underground cave that needs 3 holy amulets (gain from sub bosses) to enter and guarded by a dragon ' in order to kill them.
Malak, Sarevok, and Irenicus didn't need this kind of messing about to be good, so why do we keep getting such hackneyed crap all the time?
On a separate point I thought Kefkar was crap. In fact I though FF6 on the whole was crap. It gets dredged up by all the nintendo die hards who are still pissed at square for making ff7 on the playstation.

I mean, FFVII has uninspired characters going around in an uninspired plot, fighting an uninspired villain. If you can say Nintendo fans like FFVI because Square turned traitor, then can't I say you guys like FFVII to spite Nintendo fans?
And thanks, Kirby. Another cool boss was Drawcia, the final boss of Kirby Canvas Curse. Not up to par compared to the other three wicked Kirby bosses, but still pretty good. Better than Sephiroth, I have to point out.

FFVI has always been my favorite FF game. Characters (Minus Shadow and Locke), music (Nobuo Uematsu), graphics (the only game with more beautiful 16bit graphics was Sieken Densetsu 3), length, plot, size...
